Stefan Kiessling's 36th minute goal was his 13th of the season and the first of three goals in an action-packed four minutes.
Eren Derdiyok came next to make it 2-0 just a minute later, followed by Sami Hyypia in the 40th minute.
A goal in the second half by Freiburg's Felix Bastians wasn't enough to counter the powerful Bayer Leverkusen, who are still undefeated for the season.
Stuttgart thrash Dortmund 4-1
Earlier, Stuttgart picked up their fourth straight win in beating Borussia Dortmund 4-1. Stuttgart took the lead with a goal by Russia forward Pavel Pogrebnyak in the 14th minute.
Lucas Barrios got the equalizer for Dortmund, but Stuttgart's Zdravko Kuzmanovic, Ciprian Marica and Christian Traesch scored late goals to put the result beyond doubt.
Bayern Munich, who won 3-0 over Mainz on Saturday, slipped into the second place in the Bundesliga table with 42 points, followed by Schalke, Dortmund and Hamburg.
